Tracking messages

We have been running Exchange 2000 over a year now with
the Message Tracking enabled. Everything has been working
until last week the message tracking stopped displaying
received messages from external POP3 connector. When I
look at the message log file manually all mesages are
being recorded. But when I go into the system manager ->
tools -> track message only sent items and internal
emails are being displayed. Any ideas on why this would
just stop working.
