What would be a better certification to go for, since this would be my first Linux ceet, and I have been using Linux for the past 2 years as a secondary OS to Windows. I was thinking maybe LPI or Linux+...any suggestions?

Linux+ is easy, but goes heavy on the hardware. I would recommned that. LPI -- the first tests are easy, but require more detailed knowledge than the Linux+, and the more advanced levels are still in development. Stay away from RHCE until you are really familiar with Linux. It is too expensive to play around with until you have a lotof experience.

What would be better for me in the long run...Linux+ or LPI. In short, what would be worth more in the job market?

Neither seems to be all that popular now. I guess the LPI would be a better bet since they have (or will have) more levels beyond just the basics in the future. They are not tied down to any one distro either like the RHCE is, so that might be a good route to take.

I would go with Linux+, then the LPI track, just to get your feet wet. And the studying for Linux+ will benefit you for the LPI track.
Just my personal opinion though.

Linux+ seems more popular.
